all of those things are good. the NAMCO is right next door to the London Dungeon, so maybe they'd like that. (its next to the London Aquarium as well, but maybe that's not so good for two boys) you can buy a joint ticket for the London Eye and London Dungeon, to save a bit of money (its even cheaper if you get it online beforehand)
if you don't mind changing boat companies, then i would suggest getting a Thames Clipper instead of TRS, because that goes from the London Eye all the way to The O2, and then you can give them a go on the cable car (which has the added bonus of being extremely cheap! -- you can pay for it using your oyster card).
if you then get the DLR back to Tower Hill (which is much more interesting than it sounds -- read the review) then you can show them Tower Bridge. They've installed glass walkways in the floors now, looking down on the road and river below, so its more interesting for kids. tower bridge is quite cheap too.
